So I've worked out that the masonite inside the van is a bit waterloged at the bottoms and smells like dead animal What I want to know, is it better to replace the stuffed wood with either Craftwood or Masonite or Ply or something else?

Sometimes the simplest questions can end up being quite complicated. "Depends on this and depends on that."
My recommendation is to steer well clear of any of the stuff that absorbs water like a sponge, eg. MDF, etc. Choosing from the rest is really neither here nor there. Masonite and ply have both been commonly used over the years, and both have proven their ability to stay the distance if water is kept away from them. On a thickness for thickness basis, ply is lighter. Both can be readily painted. If you don't want to paint, and would prefer a pre-finished decorative coating, then you'll be restricted to ply products.
For a van the age of yours (from the '60s), ply would have been the more commonly used lining.

Thanks Al, I think I will use the ply,never been much of a fan or the masonite
